I know they've opened up second tier powers in the Travel APPs. But, just now, I trained my villain up to level 4 and was allowed to select Fly.
Yet, it didn't appear on my tray, and was grayed out in the Powers Window.
So I get screens doing this to me.
Also, previously, I ran the "talk to a guy" mission from Matthew Burke in Fire Wire's arc that was supposed to give me an arachnos costume. It didn't, but the guy talked to me anyhow. It did something similar to this in my Enhancement Window too.

Did you try setting up a bind to activate it, just to see if it worked like that?
