Wow. impressive build
I agree, build looks great. Spiritual Core Paragon does make your chain work, as well as makes hasten perma. If you want to do a different alpha slot, you would need to dip into some purple sets to keep that going. Only a couple of things I see that I might change.
1) You could steal a slot from AS to put in Blinding Powder for the last piece of the confuse set (5% range def); turn the remaining AS slots into Crushing Impact for a tad more recharge. (Losing the Mako proc on AS doesn't really do much).
2) With Spiritual (or Purps), your recharge on Hibernate will go below 90 seconds, unslotted. Problem is, because of the wonky phase rules, once you use it you can't use it again for another 90 seconds, so any recharge beyond that point doesn't do anything for you. Replace it with whatever else you want, not that it really needs anything else though...
Destiny is a really hard choice.
Barrier could save you if used just before a retsu crash (though, that's part of the reason we have hibernate) and also add resistance to your defense.
Ageless Radial Epiphany could add significant amounts of recharge and debuff resistance, which, while nin has some defdebuff resistance, this could improve it (as well as enddrain, -recov, -res, etc). Ageless also gives you a full end bar every 2 minutes.
Clarion will be useless, especially since nin has comprehensive mez protection with a -kb io.
Rebirth Core side will easily shoot you above the low Stalker HP cap, so it's not the best; Radial side gives a sizable chunk of regen, but because you have that low HP cap, you won't get the returns on that that other AT's will.
In the end, I think I would go with Ageless, but I think Barrier is a valid choice as well.

Wonderful insight, thank you! I was fairly sure I'd be going with Spiritual, as I'm not too interested in spending billions in purples. The confuse set is cheap enough to justify it. It also means I have a crazy heal of 55% on a 16s recharge.
Overall I'm happy with the way this came out, it isn't incredibly expensive (a-merits, ho!). I just need to get it up and put it together.

Im curious, what kind of concept justify Water spout and Hibernate for an Elec/Nin stalker?
Those are awesome powers but its hard for me to imagine a Electric ninja with Water powers too.

Put this together a bit ago after being inspired to try one. Thanks due in part to Microcosm's guide.
Highlights:
Positions capped.
143.8% recharge w/ hasten going (10s down time)
2.56/s end recovery after toggles.
95% acc on all powers vs +4s
Do I have enough recharge to run CI>CB>JL>CB? It looks like I don't, but it also appears Spiritual would fix it.
For other Incarnate slots:
Warworks Pet, Void w/ -50% dam debuff, Interface w/ 75% proc, don't know what to take with Destiny.
