auto powers and non collapsing power trays
If you want to collapse them all down to a single bar again hit the right Alt key on your keyboard.
As for powers on auto-fire. I normally hide them on Tray 4. This way if there's any problems with Trays 1-3 (like with me, zoning occasionally locks the Alt key down so powers in Tray 1 (attacks) don't fire and I accidentally wind up turning off armors (Tray 2).
problem 1) occasionally when zoning, instead of having just one power tray, Ill have a second one stacked on top (like I clicked the ^ arrow in the menu bar). I can click that bar again and get three (as expected) but when I click the button again, it only collapses down to two. sometimes rezoning will fix this problem.

Tapping such keys again should reset their "state" and the game will react normally again.
problem 2) it appears (I was not able to test this much) that auto powers (<ctrl>+<r click> on the power you want to autofire) doesn't work while this is going on.

Unless you mean that actually creating another auto-power does not work, then that's explained by the game thinking you are pressing alt+control+rButton instead of just control+rButton. Again, tapping the alt key again should reset it so that other commands react normally.
had the problems with the trays again and alt did not fix them. it will only collapse to two trays, not one... if I hit alt it expands it to three, hit it again it shrinks to two, hit it again expands to three, etc... sometimes zoning will correct it (or cause it)
as for the the power Im setting on auto, it is not a targeted power, but Active Defense from the shield def set
