What you're missing is that the Alpha slot is not a bonus to your character, but a universal Enhancement that affects all your powers (that it can affect: Equip Thug won't get more damage because Damage can't be slotted there, for example). That means where you need to look to see the effect of your Alpha slot power is in the Enhancement management screen, and specifically the Detailed Info portions.
The Alpha slot works just like an enhancement, and is affected by Enhancement Diversification just like any other enhancement (with the exception to the portion unaffected as listed by the Alpha slot enhancement you crafted). The best way to see it's effects, is to find a power you don't have slotted for damage (or recharge, depending on what you have slotted) and view it's Detailed Info. That's where you'll see the 33% show up best. For those powers that are already at the ED cap for Damage, check their numbers without the Alpha Musculature Boost slotted, then slot it and check their numbers again.
Ahh, thats what I forgot to look at. Yes you are correct, now I see the damage bonus using Musculature Boost. Had to wait for the cooldown to unslot then reslot again to notice the change.

No worries, it's a common mistake and I probably would have fallen for the same pitfall if I hadn't thought it odd they worded it specifically mentioning Enhancement Diversification in each Alpha Slot boost.
I currently have a Thugs/Dark MM that is level 50. I have my first alpha slot as Musculature Boost, which should give me 33% extra damage. However, looking at my Combat Attributes with all of my IO sets I currently have only 18.25% damage boost. This 18.25% is regardless if I have my Alpha slotted with it or not. So what am I missing here? Where is the extra damage boost?
I also created the Siritual Boost as well, tried slotting that with no difference in my recharge time other than my IO sets. I've got 5 of the 7.5% LoTG Global Recharge along with my IO sets I have a total of 67.50% Recharge time bonus in Combat Attributes, so maybe I'm maxed out? Again, slotting Siritual Boost seems to make no difference either, am I missing something there too?
