New to MM's and looking to IO out bot/pain
Take a look at what generic enhancements the pets can take, those aspects will transfer over (this means that the Recharge in Soulbound Allegiance doesn't change your pet's personal recharge). Set bonuses do not transfer over although there are two IOs that increase your bots defense/resistance when they are near you (very good value for a slot).
For bots the Drones and Assault Bot basically just need Damage and Accuracy with extra slots being used for set bonuses or procs (damage should be ED capped, Accuracy you want ED capped on the Drones but the Assault Bot can manage with 1-2 SOs worth). The Protector Bots are a lot more variable in general you want at least some damage and accuracy slotting (I'd say 2 SOs worth of accuracy) plus it's useful to have both healing and defense slotting for their support powers, although as a /Pain you might find it better to skip the healing enhancers in favor of more defense since you'll be less reliant on their repair ability. It's also useful to give your Protector bots some endurance reduction slotting, mine always seem to be a bit short at higher levels.

Regarding actual slotting the pet damage sets are not that great. Blood Mandate is good if you're building up your MM's personal defense and it can be useful to two slot a few sets for recovery or regen bonuses but other than that Frankenslotting is the order of the day. The pet sets have a decent selection of multi-aspect IOs you can use and the other excellent option is Hamidon enhancements if you've got the cash. Since these provide 2 SOs worth of enhancement in a single slot they are quite a bit more powerful than multi-aspect IOs (although level 50 triple IOs come very close). You can get Acc/Dam HOs which are useful for all of the bots plus Healing/Endurance and Defense/Endurance for the Protector Bots.
For procs and special IOs there are the two aura IOs I mentioned above, I'd definitely take the defense one to stack with the protector bots shields and the resistance one is handy if you've got room. The Soulbound Allegiance Build Up proc is nice in your Assault Bot and Explosive Strike has a damage proc that all three bots can use.
For overall set bonuses the two main options are Defense and/or Recharge. Defense is most useful if you want to play a Tankermind which is a possible option especially if you keep your pets close and spam your AoE heal to heal both you and them. Alternatively you can build up recharge to get World of Pain and Anguishing Cry up more often and let your Bots take most of the damage while you heal them.

By what you are saying it may be beneficial to throw in the chance for build up, another proc chance and then 2-3 dmg and 1-2 acc worth in some IO sets for the other spaces? Also how does the chance for build up work on the assult bot? Every time the bot attacks or is it like putting the +chance for end recovery in Stamina etc?
Also judging by that chart it would seem pretty wise to take tactics, especially after the fitness power pool goes to inherent with I19. I know many builds can get lots of accuracy bonuses in them from the IO sets before any bonuses from the actual slots so is that the thinking over 100%?

Thanks again, very good info here for me. I would love to put in three of those HO's. I spent about 3 bil on my scrapper getting him pretty well set so he can farm for me if need be. I am not sure what the price is on those HO's though. I would hope not more than 200-300mil each but I am at work for another 4 hrs
Besides doing actual Hami raids, I thought also there was a way to get some(besides markets) like some TF's etc? Any ideas on that? I know you also told me some of the procs, are there specific sets that have better procs(besides the chance for build up) that fit in the pet slots? Hami-Os are great for pets. Most cost less than 100 mil, and some are far less than that, so it's not horrible to get them. Also, Hami raids are kind of fun so you can get them the old fashioned way.
In particular, pets with lots of different types of powers (like Ember Demons or Protector Bots) really benefit from them because set IOs in pets only enhance powers that can use that set, but Hami-Os enhance all their powers. I'd go with something like three Centriole (Acc/Dam) HOs, two level 50 Defense IOs, and a Golgi (Heal/Endurance) HO in Protector Bots. That caps their damage and accuracy, gives them lots of defense, and some healing and endurance reduction. You can also go with three Centrioles and two Enzyme Exposures (Defense Debuff/To-Hit Debuff/Endurance) if you don't mind using the "debuff HOs also enhance buffs" loophole... just remember that you may have to reslot some day if it ever gets fixed.

The first three are unique, so you can only slot them in one of the two. The Build Up one should almost certainly go in your Assault Bot but for the first two the location doesn't matter (they act as a set bonus that grants you a special aura).
The Explosive Strike one is a damage proc that will proc on their attacks that deal Knockback. For the Drones this is only moderately useful (they have one Single Target KB attack), but is a lot more useful for the Assault Bot who has three KB attacks (one single target, one very small AoE and one large AoE).
I have a Bots/Pain mm i am working up on lvl's. i have io'd out my ele/sd scrapper and a few others but wanting to get a mm up if possible. I see some of the pet damage IO's but I am not to familair with what xfers over to the pet and such. I see I can increase there resistence and defence by 5 and 10 respectively with some io's but is there anything else really to make them a bit less squishy? Also with my power set choices can anyone recommend a build or things to shoot for in a build? I want to get my recharge up for the pbaoe resis debuff in pain and the buffs to have up more frequently but I am unsure what else to shoot for or what else makes up a good solid build.
