I'll most likely choose Mace Mastery as my Patron pool too.
Everything is subject to interpretation, of course, but gadget-augmented skilled normals generally fall on the "Natural" side of things. Technology generally covers those whose abilities solely derive from tech devices, such as cyborgs, armor-suits and the like.
i would go with Natural ..
primary power set Ninja fits natural and she can function with minimal aid from the Tech
however the reverse is not true, with out the Ninja she is very weak , almost helpless
Are the FF and rocket boots hers because she made them , or did she buy them , or what, how close is she to the Tech ?

Right now, her back story is that she was attending MIT in the USA and suddenly started taking interest in the ways of the Ninja one day (but she never had before), so her father arranged for her to get arrested on false charges, sent to the Zigg, and broken out by Arachnos so she could prove herself on the Rogue Isles, and maybe earn the respect of the clan, so they'd allow her to be his successor.
Only trouble is... she still has real ninja skills, just not quite as well developed as her henchmen.

I always go by what enhancements would your character use. Would she use natural enhancements like training and super healthy food, or gadgets like high tech goggles and prosthetic organs?

Batman would probably go super-healthy food rather than the other. (Not that the other is no use to him, just less important.) I kind of picture my character eating junk food or expensive food like caviar, then hitting the Dojo a few times a week to work off the carbs.
This is definitely starting to lean toward tech. Do think it's ok for a tech character to still have some mad skills? I mean, she's not too bad of a ninja. Doesn't have any martial arts attacks outside of prestige sands-of-mu, but still....
Even when she enhances her ninjas, I still picture her giving them nifty tools to use, like laser sharpened swords, or custom tabi boots. I'm sure the ninjas themselves would prefer some super healthy food, but that's not what she's adding to them by being their leader.
In that case, I would more than certainly go with Tech, considering that now the ninjas themselves are using technology to attack, not just her.
The Oni could be some sort of cyborg in that case.
I have entertained the possibility of having them be some kind of Japanese robotics project, since a lot of Japanese companies are really into building human looking robots. It fits my theme slightly better if at least the Jounin remain human. (I'll actually be skipping Genin, as taboo a choice as that is.)

Maybe I should give up, and do something radically different, like science. (Definitely would require a change of story line, but still....)
I would think natural would be the more fitting choice personally.
Technology vs natural is a blurry line what with them both being (usually) essentially powerless, the trick is deciding what makes them able to compete with the supers.
A technology can compete with the super powered beings because of thier technology, gadgets and often suits. If they had no special gadgets and had just basic weapons they would be essentially nothing. If you took someone who's used to using a high tech laser rifle with auto-targeters and you took those away and gave them a pistol they wouldn't be able to fight anywhere near on the level of the supers.
A natural can compete because they have trained themselves to become better than everyone else, often its stated that the super powered people are lazy because they don't need all the training a normal human would, like how spiderman doesn't know x-thousand types of martial arts while batman does. If you took away all the natural's normal equipment and gave them a basic version they would still be able to compete with the supers.
So how dependant on the technology wil you character and thier ninjas be? Do they *rely* on laser-guided bows and super sharp swords or would they be able to compete with a normal bow and normal sword but they use the laser guided/super sharp ones because that makes them better?
I'd consider the direction you plan to take the character too. In the argument of tech vs natural for this character's origin, will she ultimately rise to power and become a skilled kunoichi herself? Will she take over the clan and convert it into a band of ninja that use high-tech stuff like flash grenades and teleport tech?
Both are branches of development that have their strengths and weaknesses and would really fall on the personality of the character. Is she all about the modernization and looks down on the old ways and try to change them? Does she have a respect for old traditions and sees the importance to uphold them?
