Uhm did you check your fight settings at the fortunata/hero corps person?
You won't fight bosses unless you specifically choose to by changing your settings, so that could indeed be your problem.
In the custom group creator, you can right click on on the custom character after it's been added to your group and select the "Don't Auto Spawn" option, which should get you the result you're looking for.
