Why can't I name my Henchmen this way?
Yes you should, it sounds like a bug of some sort.
Use the /bug command in game. Make sure to give reply info to the e-mail you get. They may deflect you to the forums, so you can post here too. It's probably best to report the bug both ways.
Replying to the e-mail from the /bug report is very necessary. The first e-mail tends to be a "sweeping it under the mat" reply. Then you will get a second e-mail that will say "we swept it under the mat, you should have reported this in the forums", but, when you come to the forums, you'll generally only find player help and be referred to using the /bug report in game.
Don't let this get you down. Just keep up with it until the situation is resolved.
If you are having an issue, others probably are as well. If no one reports it, nothing will be done about it.
So report bug issues even if it may seem like nothing is happening, enough players reporting the same issue will help get the bug resolved.

Zoning pets is still bugged. Sometimes you lose control of your pets, while they are still spawned. Re-zone, and it should fix it. But yes, known bug IIRC

Okay, thanks. I didn't know this was a bug rather than an oversight, which was why I posted here.
Another fast way to fix things (this has happened to me on my ninja/storm MM) is to hit them with a buff or heal, it generally gets them back into your command and with the proper names.

You can still go around this if you manually number your henchmen. Call them Criminal Scum 1 and Criminal Scum 2. You will almost never have a problem. For the short amount of time when you have one dead in the field and one coming in, you will get Criminal Scum 21 dead and Criminal Scum 22 alive, but as soon as the corpse fades, the numbering will fix itself.

Ah, did not know that.
My drones and P-bots have BETA and GAMMA as their names, but with a number for each one by default. OMEGA 1 is what I used for the Assault. I knew about sometimes getting 'OMEGA 1 - dead, OMEGA 12' when re-summoning. But never knew about that other zoning issue.

So I have a Thugs MM, and I'd intended to name all of my thugs "Criminal Scum." I expected it to just label them in my Pets window as "Criminal Scum 1," "Criminal Scum 2," etc, and it does - until I change zones, when all the thugs except the first one revert to "Punk."
So far I've been getting around this by writing a bind to rename all my pets with one keystroke every time I zone, but really, devs - shouldn't MMs be able to give their pets "generic" names?
