Both my accounts were active during this period, I am seeing the badges on some characters and not others. What gives?

Um, that is something I've never heard of. If you're sure, bring it up with CS.

I've also heard that for brand new characters, you have to log out and back in once to get the loyalty badges.
Main Hero: Chad Gulzow-Man (Victory) 50, 1396 Badges
Main Villain: Evil Gulzow-Man (Victory) 50, 1193 Badges
Mission Architect arcs: Doctor Brainstorm's An Experiment Gone Awry, Arc ID 2093
