Grandville: Right by the trainer.
Mercy....middle of the map, next to Dr. <whatshisname>, contact given after Burke.
Port Oakes: Isn't there one by the trainer?
Check the bottom edge of your map for the checkboxes to show/hide different features on the map, such as stores, trainers, etc. You may have clicked off on this by mistake.

There is one in every main villain zone. Mercy under the clock, Port Oakes by the arena, Cap in the main plaza of Aeon City, Sharkhead by the ferry, Nerva by the Black Helicopter, St Martial in front of the Golden Giza, and Grandville near the trainer.
