Westin Phipps is generally considered the most evil of all the NPCs in CoX, though not perhaps in the way you're searching for.

(Also, look into Mako's backstory. He was just a poor mutant that got so fed up with everyone calling him a monster, he just gave up and became one. The biggest, baddest monster he could. I may be a fangirl.)

Gideon Ray is a mutant, born with shark-like gills and teeth. He was born in Paragon City, where his parents could not cope with his extreme mutation and abandoned him to the city orphanage. As he grew, his mutation continued to alter his appearance, exacerbating his isolation, and the other children tormented him for his freakish appearance.

The Wretch is pretty tragic, and in association Ghost Widow.
Westin Phipps is pretty evil but I don't think there was a moment of tragedy I think he was one of the kids that tortured small animals, just born mean.
The Wretch isn't actually mean though. He's just super protective of Ghost Widow.
