/ninjitsu is teh ber!
With some expenditure on IOs? Yes. Very much yes. /Nin has always benefited from not being a one-trick pony in much the same way that Willpower, Invulnerability, and to some degree Shields do. All have multiple but moderate levels of mitigation, including defence, which is the real kicker, since soft-capping is the easiest and most effective route to increasing survivability.
Never played with proctrops before, but I intend to do just that on one build of my ElM/Nin Stalker that just hit 30. Same with Blinding Powder and Contagious, as well as Shadow Meld hopefully down to about 30 sec recharge.
I like Ninjitsu, it's a fine secondary. It is quite vulnerable to being burst-killed (even more-so than SR) and Paragon Police and Cimeroran Traitors are real pains (but not unmanageable of course...bag of tricks, after all), but I do like it.
I still like SR better (it's Defense is more reliable and it's completely passive. Ninjitsu's Defense is unreliable and the active defenses are a mixed blessing; they can be fun, and they can be an annoyance, all at the same time).
Still, no Stalker can ever go wrong going Ninjitsu in PvE.

I haven't picked up proctrops yet, but I can imagine it'll be just as amazing as it is on my /traps MM. I know I only put 5 procs in because I wanted at least one recharge reduc...

Even without the ridiculous proc action, Caltrops is still a very useful tool in /Nin's arsenal; my elec/nin got more survivability out of that from 1-21 than any of his toggle defenses, and even now that he has actual SOs for useful +def numbers, the 'trops are still a favorite.
Rule number six of an empathy defender is NEVER underestimate a blaster's ability to die. I don't care if he has CM, Fort, both RAs, bubbles (both FF and Sonic), and is fighting next to a Storm defender with hurricane on. If there is a way to die in that situation, the blaster will find it.

Blinding Powder is a god send no matter what your doing, particularly if theres a blaster sittin on 7 mines and u hit him with blinding powder and the confuse goes off. . . poor blaster.
** You can slot the confuse purple set in blinding powder, do eet, i BU + AS + ET +BP'ed a warden and he nuked and killed the entire scientist group. Dreadful Wail ftw
Does this work now? When I tried to slot the proc on my MA/Nin it wouldn't let me slot it. I haven't checked in a long time.

The CP set also has 5% ranged defense for six-slotting. Prior to 50, Malaise's set offers some nice bonuses, I think, but you don't want the damage proc if you intend to keep BP a non-aggro power. But if you don't mind, you can get 3.13% ranged that way until you're able to slot CP.
As for proctrops... can't say I've really tried to go all out there. I have the Ragnarok knockdown proc and dmg/rech there for the 4% recovery bonus. I don't know that the proc is helping me all that much but it's funny to throw trops in front of an ambush and see some of them "trip" on them and fall down. Other than that, after spending six slots on BP I couldn't afford to slot out trops and still have decent recharge on it. I use them as damage mitigation mostly and I want them up as often as I can have them.

Strangely enough, Ninjitsu doesn't work well for me. I tried starting a another /Ninjitsu stalker (after deleting the last one), and I'm stalling at level 12. I'm looking forward to a long eight level road with shoddy defenses, no self heal, and on top of that no knockback protection. I can suffer through it, but I don't think it's really worth the effort. I'm strongly considering deleting the character.
On the other hand, strangely enough, I'm probably one of the few people around here who loves Regeneration for stalkers. It's the only secondary I really enjoy using for Stalkers, and my Energy/Regen stalker is one of my all-time favorite characters.
Seriously, I love the bag of tricks I tote around with my claws/ninja stalker. He's only level 27 at this point, but I'm still having a great time.
I've got high positional defenses all around. I don't care what's attacking me as long as it's not a certain few "position-less" psionic attacks.
I can heal! Well, I can't heal you, but I can heal me. Holy hell, I feel like a /regen/SR at the same time. Seems to me that it's healing me ~50% of my HP too!
Clicky mez resist is perma with only two SO's worth of recharge. Further über.

Oh! And claws gets a ranged knockdown attack! No escape! Assassin strike, focus someone else, build up and kill a third poor soul before the second guy gets up...

Eventually there's a godmode power and I'm going to pick up shadow meld for a crashless godmode. Hell, I may even be able to softcap defenses without too much effort anyway.
