You've got to consider that, quite often, the boss at the end of most Arachnos kill-all missions uses the title "Operative", like "Defeat Operative Blargenheimer and Guards". I reckon that Operative is just a title any Arachnos troop can use, seperate from rank.
Apart from that, nice ideas. Not sure about "Colonel" as a Bane rank underneath "Captain", though.
I think the problem is that Arachnos troops don't fit the mould of a standardised army.
They're a mixture of army, police force, swat, and special opps, so trying to come up with a rank system that covers them all will be nearly impossible.
What is more likely is that there is a rank system (likely not corresponding to normal military rank) within each arm of the Arachnos forces. For example there could be a "sergeant" and "private" analogues within both crab spider (SWAT according to their bio) and wolf spiders (army i think), but that doesn't mean a crab spider sgt is a commanding officer over a wolf spider, same as a police sgt cannot give orders to a private in the army, or vice versa.
The only person with any command over all being the arbiters.
Of course that's just how it appears to be to me.

Just thought Id stick this up to try and shine some light on something that puzzles me, and probably a fair few other people as well;
How do Arachnos ranks actually work.
The only named enemies we have seem to be;
Wolf
Tac Ops
Huntsman
Crab Slicer
Crab Longfang
Webmaster
Commando
Scout
Executioner
Thats just for the normal soldiers. But theres plenty of other ranks that people assigne during RP. And I dont think theres any official ranking system mentioned in the background. So, this is my musings. This ain't canon (doh XD) this is just an idea;
Wolfs:
Operative - Wolf
Corporal - Wolf/Tac Ops
Sergeant - Tac Ops
Sergeant at Arms - Tac Ops/Huntsman
Lieutenant - Huntsman
Captain - "
Colonel - "
Lieutenant Commander - "
Commander - "
Crabs would probably follow a similar structure.
