I'd imagine there'd be some attempt at recovery, but given how many gangs hang out there, it'd probably be difficult.
Tried the "ask a Dev" route when I first had the question. Of the three names, I tried two, neither replied, the third has never replied to me that I can recall.
My first short story (detective fiction) came out in Jan-2012. Other stories and books to follow, I hope. Because of "real writing". COH was a big part of that happening.
I did a storyline a while back where there were still refugees in Boomtown. In fact, the reason why they were still stuck out there was because of all the gang and organization involvement in the area (Trolls, Outcasts, Council, Lost and Clockwork all have a massive presence there). It would be exceptionally difficult to launch a rescue attempt, much less a reconstruction effort.
Now, the area is rich for story use because it's an urban wasteland and THERE ARE NO BOOMTOWN CENTRIC MISSIONS! So, pretty much the only thing you can do is come up with it yourself.
So far, the only thing we know is that big building with the hero statues is the old Freedom Phalanx HQ, and that Reichsman might still be under it, frozen in cryostasis.

I am under the impression that there is a red-side mission that takes you to Boomtown to interfere with some recovery/rebuilding effort that is underway there. Kinda weird that you first hear about it from the villain-side, but there it is.
My thoughts re: bodies in the rubble - There's likely to be a few (decayed to skeletons or mummified by now) but most of them would have been cleared out as it was possible to do so. Disease would be a major fear, and then after the war, you'd have people trying to recover and identify their loved ones.
Something to remember is that the War Walls didn't just go up overnight. (Well, probably not...) The fact that someone was working in the no-man's land between Baumton and Steel Canyon (and its other neighbors) to build the war walls is an indication that someone would probably have been working within the zone to recover bodies and important information.
Certainly, the Freedom Phalanx would have been in there checking on their destroyed headquarters at some point. I can't imagine them leaving thousands of rotting bodies if they could do something about it. Baumton is a burnt-out shell today, but that doesn't mean that nobody ever set foot in it during or just after the war.
In fact, most of the gangs in there probably got started as scavengers who found hidey holes and connections to the sewer network during the early days when it was basically open for anyone to go in and out if they were brave enough.
In short, there are probably still some undiscovered bodies in there but the majority would have been removed and cremated or otherwise dealt with.
Actually...Vahz presence in Boomtown is pretty large in the Northern sections. I'd bet they've gotten to most if not all of the bodies by now. :/
I've got a really long story developing over on the COH Writers Guild site. An upcoming chapter features some reflections on Boomtown. It's nothing major, and I could change it if it's wrong, but I like the way it came out. So here is the question:
After Boom was hit in the initial invasion, were the people that died in the zone recovered, or are they all still there, under the rubble?
The way it reads, and from the looks, there has been no recovery done, and that works well for the character I'm doing. If there is some official word that says there was a recovery done, prior to January 2007, I need to change the story a bit.
I've asked two devs that I thought were in a good position to know, but there has been no reply. I figure here is the next closest "official" word.
