A friend of mine put CoH on a thumbdrive, and regularly updated it, so all her preferences were there (actually, she had the entire OS on her drive, and just ran whatever computer she was on from the drive, but that's a different issue).
It's a little slower than running it off the main harddrive, but if the computer's crap anyway (this one was, it was my guest computer), it's not really that noticeable.
I don't know how ipods connect to the computer, but if they're effectively glorified thumbdrives, it should work - as long as you have the space. -
