First, there was absolutely zero reason to install Going Rogue. The free game is identical to every other version. All the various perks, zones and archetypes you can access, character slots, etc... are determined by switches on the server based on your account. The actual game on your computer is identical no matter what. All you needed to do was apply the game code to your original account.
Honestly there are so many little things that could be wrong the easiest solution to this is to just uninstall and then allow the NCsoftLauncher to redownload and install the game. If you didn't install the GR version over the free version then you can just wipe the GR directory and start playing the free version again. So long as you applied the code to your existing account you will have the GR perks and your 1 month of VIP time that comes with GR.
EDIT: Also did you buy the NA or EU edition of the GR box and is your account in the same zone? Technically since the two versions have merged there should not be a problem, but if you installed an older version it may have conflicts that wouldn't be there with the new version.

The bottom line is that the game client installed on your machine is not up-to-date. You do not have to uninstall the game in order to bring it up-to-date. Just install NCsoft Launcher and it should find your out-of-date game installation and bring it up-to-date.

If it was a boxed version then it would be the NA edition as the EU one is electronic only.
Also any codes which can be applied must be for the same region and region will also determine the billing currency and fee. The two versions didn't quite merge - just the servers they had access to.

My copy of Going Rogue has finally arrived, however after installing it I get a black pop-up window with a series of three error messages like "Error parsing command line argument 'setregion NA'" Afterwards, the game will launch, but it takes an unusually long time to load, and it will not let me log in.
My issue appears to be identical to the one listed here, with the exception that I'd previously had the free version of the game installed with no issues. There was never a response from the OP after further information was requested, so I assume his support ticket (or whatever) went through.
I'm running Windows Vista on a Toshiba Satellite laptop, if that helps.
