What happens of you use another browser?
IEX, Chrome, Safari, Opera, etc?

I had this issue with Firefox on the Mac at my old job, I think it actually had to do with the mouse not being completely functional. Sometimes the scroll ball would work sometimes it wouldn't, more often than not it would scroll up but not down.
I reported a similar-sounding issue once a while back. It occurred intermittently every once in a while, but I don't know why. Haven't noticed it in a long time though.

At least for CPU utlization (though the choppiness could be caused by it), my money is on the Link Scanner and possibly the Identity Protection agent.
Remember, the link scanner is going to hit EVERY...SINGLE...LINK on the page, in the background. Thus why Firefox is consuming resources the way it is. This, in turn, is likely affecting how smoothly the Firefox process is responding to input for things like scrolling.
