Tweak the morality system!
The only real request i think needs to be made is to add more missions so that the same ones dont continually come up. And i personally think that though someone that didnt upgrade to GR shouldnt be able to change sides, i think they need to alter the current system to allow them to use the tip missions to solidify thier alignment. Like a hero and do hero tips and then get the reward for staying a hero and vice versa for villians.
I say that only because there is a reward associated with staying on one side or the other, and i think if you add in a new reward system like that and your going to drop tips to those even if they havent upgraded, then you should be able to atleast take advantage of the reward for your current alignment. And the rewards basicly deal with buying IOs that are all availible to any character running the upgraded game or not.

So here are some Ideas I had to tweak the morality system a bit and make you feel like your moral choices matter more.
1) Missions/arcs you receive from some contacts change depending on your alignment
Example: as hero you may get 2 part mission part one wants you to investigate a ware house and you go in and defuse 4 bombs and beat the boss and guards second mission you go stop another group of the same Villain type from robbing a jewlery store
but as a vigilante in mission 1 instead of just defusing them you collect them and mission 2 rather then stopping the jewel heist you decide "hey stopping the jewel heist and arresting them does no goo since they will get out of jail any way" so your second mission would be to go to there base defeat the forces there and plant the collected bombs blowing up the base giving them no place to run back to.
also right now it seems hero contact won't speak to rogues but now they would! and Mission 1 you'd have an (optional) next to the collect/defuse the bombs and in Mission 2 you'd either stop them from robbing the jewlery store just to rob it your self or track them to there hide out and rob them.
and this actually brings me to the second idea... some (optional) requirements would either automaticly give you a mark (hero or vig blue side, rogue or vil on red) OR automaticly give you a tips contact with the apropriate options so in the rogue example I gave collecting the bombs would give you the tips mission allowing you to decide if you want to stop them from robbing the store and rob it your self (stay rogue) or go blow up the base and take the loot from them (hero)...
