Completed the Tina Macintyre and Maria Jenkins story arcs recently, and defeated all the AVs, but the progress bar still says I'm missing two. I guess a couple of the AVs are not counting for some reason?

There is a bug, even if you catch Seige and Nightstar in the stand alone missions they won't count. You have to get Seige and NightStar from the old mission.
