Late window blocks buttons

That's a new one.
In case you're still at that screen wondering what to do... go to the Task Manager (Ctrl-Alt-Del) and close down CoH and then start it up again.

Are you running the game at 800x600 resolution?
It's known to cause similar issues. Likely the timing of going into the Enhancements screen just when it started the Architect Manager contact popping through didn't help.
If the game spit out 20 dollar bills people would complain that they weren't sequentially numbered. If they were sequentially numbered people would complain that they weren't random enough.

I recently trained to level 5 at Back Alley Brawler, then immediately went into my Enhancements screen. The contact window popped up in the Enhancements screen and blocked the Exit button!
