I have only tried ninjitsu properly, EA stalker is only lvl 11 so cant really say much for that.
Tbh Stalkers don't rely on defense, well mine doesnt. I built mine with a more damage orientated build. From what i've seen so far the best defense i have is offense. Although i prefer the defense based sets more than the idea of regen due to the fact i have less chance of being actually hit by the remaining team mates of whoever i've just AS'd, especially with the amount of slow attacks that seem to be fired at me from the hero side (you know who you all are 
).
Mine has sucktastic defence but it hasnt held me back, I only have Hide and entropy sheild in the EA set at lvl 27. That said I did design it specifically for PVP where its working out quite nicely.

You can be a Stalker and not worry about defense buffs too much. Get it right and you'll kill anything near you so fast they wont get chance to hit back.
If you want pure defence then yes SR is the best. However, you need to pick loadsa powers to get the high def vs everything and its a waste of powers if you ask me.

What does everyone think is the best Defence set, for pure Uberness?
I'm no expert on anything apart from Stormies, but Stalkers rely on defence, right?
CoH Regen was fantastic (before ED) because of the end buffs, but that's not in the stalker's set.
Super Reflexes wasn't too liked (along with Ice Armour, for Tanks) on CoH, because Scrappers and Tanks were meant to stand a take a beating. Stalkers are more like blasters, so Super Reflexes would be a great choice...But then Ninjitsu- it only comes with a few defences, but the other debuffs are great for Stalker purposes, such as the AoE placate and caltrops.
