I think you can set the enemy group as "Empty" for the whole map, and then link ambushes to the ally being rescued.
Yep. You can spawn other activities based on when a specific incident is engaged or finished. Those activities can include ambushes by the enemy, new allies or bosses turning up that can in turn spawn new stuff (creating a chain effect of events if you like), and so on.
Be careful when you do this, though, because most people don't really like to have to wade back through a map that's already been mapped to find things that weren't there earlier (especially big or confusing maps). Ambushes are fine because they spawn nearby and attack, but other events might be iffy. If you do, make sure your dialogue leaves no doubt that the player character has to go back and find whatever it is.

A classic 'alarm goes off - cops arrive' setup is to fill the map with maximum patrols all trigerred off that rescue objexyive on the last room.

So I decided to try my hand at writing an MA arc related to my supergroup and was wondering if it is possible to have no enemies in a mission until a trigger is activated.
The reason I want to do this is because in my mission the player will walk into an abandoned warehouse and find nobody, but when they get to the back room they'll see an ally being held captive, once the surrounding mob is engaged, they will "radio in" some back up (Spawn the enemies in the mission) and they player will have to fight their way back out.
Think that mission in Croatoa with the guy with the bow and arrow, except no enemies at the start.
