Small Suggestion
I think this is just one of the things that's going to break immersion no matter what you do. It might confuse people if high-level critters conned a different color redside than blueside as well. Also keep in mind that AVs/heroes don't automatically con purple.
Eh, don't think I can get behind this one. Would lead to far too much confusion.
Did you know there are two different shades of gray for gray conned enemies? There is a light gray for enemies that are exactly 3 levels below you, you still get XP for those. Then there is a darker shade of gray for enemies that are much lower than you, which you don't get XP for. Most people are unaware of that and assume that all gray enemies give no XP.
Your idea would lead to confusion about the relative strength of the enemy in question.
"WHAT?! I got 3 shotted?!? But it was BLUE TO ME!!!!!"
The color their name shows up should not change from side to side. Someone who has played heroside for a long time and decides to make a villain will probably not run the tutorial, or skip past all the text. If the color coding for difficulty is different they will find themselves getting killed a lot because they don't know the relative challenge of the enemy they're fighting.

Recently started playing redside after playing blueside for so long and am now level 38. As I was fighting Valkyrie in one of my missions I realized that she conned purple. IMO, the purple con in COX seems to be a very villianous color; it's very dark.
So I figured, when fighting a hero, why not con them as a light, bright blue to help fit the hero blueside theme. In order to help reduce the confusion as to how much stronger the hero is compared to your villain, I guess only con their names in the light blue only if they would've originally been purple conned. Keep in mind, the con blue when the enemy is -1 level of you is a dark blue, so distinguishing the two would be fairly easy.
Like I said, small suggestion, but seeing the supposedly good guys conned in a darkish purple just doesn't seem right to me.
