Problems when switching servers.
For your first problem I can almost guarantee that the problem is a corrupted playerslot.txt file.
Go to CoH directory and there should be a subdirectory with your global name and in that subirectory, the corrupted file. So, a typical installation would be:
C:\Program\City of Heroes\ShadowsBetween\playerslot.txt
Exit the game and delete that file. Restart the game and move your characters around wherever you want and it should stick and work correctly now.

Also, for the character order issue, make sure the "Remember Name" box is checked on the log in screen.

The playerslot.txt file has has issues with that since it's introduction in i12. What many people have done is edit the file themselves to put the characters where they want and then save it as "read only" so the client can't make any changes to it. It should then work as you expect every time. Then again, I've heard of it still screwing up while relogging onto different servers. It's worth a shot either way.
The file can be found in "..\City of Heroes\your_account_name\plyerslot.txt"
The format is as follows:
"your_account_name" "Server_name" "Character_name" "position#"
position#s 0-11 are for the first page.
position#s 12-23 are for the second page.
position#s 24-35 are for the third page.
For example, (using your forum name as a reference):
"ShadowsBetween" "Freedom" "AHero" "0"
"ShadowsBetween" "Freedom" "MyHero" "1"
"ShadowsBetween" "Freedom" "AVillain" "12"
"ShadowsBetween" "Virtue" "AnotherHero" "0"
"ShadowsBetween" "Virtue" "AnotherVillain" "12"
That would put AHero and MyHero on page one, and AVillain on page 2 on Freedom, and AnotherHero on page 1 and AnotherVillain on page 2 on Virtue.
After organizing the list the way you want it, save it. Right click the file itself and go to Properties and select the option for "read-only".
As for your global friend's list. The bar does not appear when the global server is down. You might not be able to make global tells or talk on global chat channels at that time.
I opened the file to have a look at it, and somehow, it had duplicated all my characters from Justice to Virtue (the server I was visiting.) None of them actually exist on that server. Since I only have about six characters that aren't on Justice, I simply removed the entries for the other servers. I assume that the game will simply add them back when I visit those servers again.

Delete the file completely. It will create a new one with proper formatting the first time you move your characters around they way you want them.

I deleted the file, moved everything around where I wanted it, and logged out. Logged back in later, switched servers to copy something from a character description. Switched back, and it had randomized the character order. Again.
If I set the file to Read Only, what happens when I switch to another server and make a new character? Does the game pitch a fit because it can't alter the file?
The game wont pitch a fit, it will simply slot the characters in the order you listed within the file, and place the rest in the first available empty slots in the order in which you created them on that server.
You'll certainly be able to still move things around, but with the file on "read-only", it wont save.
I have my characters on my main server sorted, with the heroes at one end, and the villains at the other. Or I did. It appears that if I change servers, there is a good chance that when I switch back, they'll have reset to the default, the order in which they were created. Once it deletes the custom order, I have to move them back manually. And it might reset them again anyway when I change servers. I don't switch servers often, just if one of my few global friends is on that server and would like to team up. But it is really aggravating to have the order reset at all.
I've also had problems with the friends list - if I open it, sometimes there is no dropdown bar (to swich between server, global, global ignore, and whatever channels I might be in.) It displays the Server list, but there's no bar. This also only seems to happen after switching to another server and back again, but is much more random. Exiting the game completely and restarting doesn't always correct this, either. Last night, I shut down and rebooted the computer entirely, and when I restarted CoH, the friends tab was still acting strange. When I started it again today, it was working normally. Until I just switched servers again.

Other than Media Player, my firewall, and sometimes Firefox, I do not run other programs in the background. No IM or voice chat or anything else. I've only noticed this happening recently, within the last few days.
