Yes, it is no problem at all setting up a hero vs villain match in the Arena. Having everyone meeting up at the Arena kiosks in Pocket D is likely easiest since it is neutral ground, but it is possible to set up the match in a hero or villain Arena and let the opposing faction join via the kiosks in their own Arenas.

I played with a few friends last night in the Arena - first time I've done that. I have the higher level toons so the idea was my 2 friends against me... which went well
We had alot of fun but it was 3 hero toons so I was just wondering is it possible to play hero v Villain but not in a PVP zone where everyone can take a shot?
