What am I missing?

I can think of only two reasons. The first is PvP. I have never done PvP and do not intend to do so. If this is a reason, I am not really missing anything.
The second reason is just to be the best you can possibly be. I understand this but just don't really care that much for my characters. I want them to be playable and able to contribute but that is all I need.
Am I missing something else?

You're not missing anything.
You're just not the "Gotta max my toon to the MAX" or "PvP Maxer" type.
I don't PvP. But I do get IO sets. I have scrappers and brutes that teammates ask, "Why are you not dead?" when there is an epic team wipe, that I manage to survive. IO sets make that possible.
(NOTE: IO Sets will not ensure you are indestructible. Just that when I do manage to survive that which wipes the rest of the team, its because of the set bonuses from the IOs) Its fun for me to remain standing when the tank and other scrappers are looking at the Big Red Button.
Guess I've become a "Max my toon to the MAX" type.
But just because this sort of game play does nothing for you, it does not mean your missing something. If everybody enjoyed all the same things, there'd only be one flavour of ice cream!

I originally had similar thoughts when my first character hit 50 (and at the time there was very little content left to play) so I figured I wouldn't play it much and went off to play other alt's.
Then came all the additional content like Rikti War Zone, Radio missions, and the big one: Ouroboros. So I found myself playing it more often, and when the invention system came out I could actually enhance the character further giving me a goal other than leveling and completing stories.
I still have many alts, but I still look to enhancing my 50's as I go.

If you build-tweak, your character never stops progressing even if you get to 50. You are always improving a favored character.
Even if you "complete" a particular build, combat experience or simply just time will show you new adjustments you can make. Last night I noticed a major movement boost I could add for no extra endurance cost and dropped a 30 mil bid for the piece I'd need.
And if you mess with the market enough to kit-out a billion-inf build, you become familar enough with it that making money to feed builds isn't a problem. Just collecting the inf from over-night sales on one character was 75 million for me this morning.
I don't PVP, but from build tweaking I've got a Brute that stays on its feet when everything else is on the floor and an aggro-cap's worth of enemies are swinging at it.
They do give you an advantage, but I think that advantage really isn't needed at level 50. This stuff was added in so that people that had level 50's, weren't do anything but playing their 50's, complaining that there 50's had nothing to do, etc. would have something to to keep their level 50's busy.
It's really just a matter of giving something for some players to want to be uber, l337, etc. about.
And yeah, one of them is PvP. They introduced special PvP sets just to keep that crowd happy - sure enough they are people farming for the dern things.

That's a sad misconception. The Sets can be obtained in PVP but that's not all they're for. Just like Purple Enhancements, their Set Bonuses are permanently active from lv50 all the way down to lv1. So you can slot a lv50 for the maximum enh % and still get your Set Bonuses if you Exemplar/Malefactor at all.
Ogon_Dark and I have taken to calling them "Mauve" Sets (as in "almost purple").
They also have very nice Set Bonuses, good Enh % divisions, and some nifty Uniques/Procs. The extra Set Bonuses in PVP zones are almost gilding the lily.

[/ QUOTE ] I agree with this. Over time, it's easy to see where the character's weak points are, and buying into some of the more expensive sets can help fill in the gaps. Besides.. it gives us something to spend our money on! lol

It's another way to 'advance' characters you like/enjoy playing.
As with badges, it isn't for everyone. Unlike badges, I personally enjoy it.
Also, it gives those of us who enjoy farming and/or the market mini-game something to spend all our ill-gotten loot on.

This is pretty much it for me. Prior to IOs, the biggest decision I had to make was whether to use an endurance reduction or a rechage for that 6th slot. Now, slotting involves several dimensions and the decisions are tougher. For example, how willing am I to accept lower basic attribute boosts to get that Set bonus? Mental debates like this keeps the game interesting. As I earn more Inf and/or get lucky with the drops, I can put some of these questions to the test.
Teams are the number one killer of soloists.

[/ QUOTE ] I revise my statement to: SOs were the best you could fully slot your character with and easily available by in-game stores. Unless you were actively taking part in raids and/or taking part in player-made markets to buy HOs.. SO would have been the best to have..
Anyway, my point was that even just SOs are good enough to accomplish any task in the game.
