I just tried this again however, despite them being separated in different folders as you said, both launchers were only able to open one copy of the game. I think this is the same problem posted by Guinevere:

How exactly do you change the properties of one launcher to point at the second copy of CoH after it having just launched the first copy? (As suggested by Guinevere):

Or how can you point the launcher at a specific copy of coh?I just tried to run multiple instances using this method, but double clicking on the new CoH icon for the duplicated app just kicks off the launcher which then brings the 1st instance back to the foreground, no 2nd instance.
Is there something else I need to do to stop the 2nd version using the launcher?
